Seeing a world in a state like this really does put things into perspective, huh? For Shinji, it's less that his troubles seemed insignificant, and more that it feels somehow extra unfair that he'd even bother to help out in this world, when he wouldn't have put this kind of effort into his own. Despite his attempts to ward off any particularly heavy thoughts, that one settles on his shoulders with a heavy sigh. The least he can do is keep those thoughts to himself, though.
